In general, your chance to learn is based only off the type of item you are scrapping. How it's modded and its level aren't supposed to be relevant. They did nerf the accuracy in VATS a little - I used to get about 80% hit rate on head shots, but for the most part that value is around 56% now with black powder rifles. Still 95% on torso shots from just about any distance and in the 80-95% for my scoped hunting rifle. I did notice an issue with a scorch beast I went after, though.
