It has always done decent around town and multiple road trips. But I've been chasing this vibration that I only seem to get at speeds above 50mph.

As for the wheels sticking out past the rear fenders, this is an issue that plagues nearly ever dually with semi wheels on them. In your trucks case we build a special offset wheel for the rear outer that is called a "Townasty" wheel. They will bolt on the old squarebody trucks in the rear and tuck with no modifications.
I have lowered numerous vehicles and I suggest that you lower your truck one step at a time in order to see what clearance issues if any you have. With the dually, installing a rear flip kit should give 5-6" of drop, unless you remove leaf springs to soften the ride.
