As for your question about the Holy Nation, you can't clear out and take control of their towns or fortresses. You can capture them, but they will simply revert to the control of other world states such as the United Cities, Flotsam Ninjas or even bandits or creatures. You cannot decide which factions takeover, they are indeed set. Takeovers (overrides) involve killing certain npcs, sometimes which are located in a different city. The best bet for something specific like that would be to request or make a mod for shek world takeover etc. #3.
